Do you mean service facilities? Service facilities do not produce products, they only stock products that you made and stored from the related regular facilities.
Non-ingredients are any products that can not be used to make something else or can not be stocked in a service.
Non-ingredients (for me) includes any products that could be used to make other products or could be stocked in services but you do not own the facilities that are needed to make or stock them yet.
Removing a check mark from any product made in a regular facility or stocked in a service facility just prevents that product from being produced or stocked when using the Start All and Load All buttons. It does not prevent you from selling it using the non-ingredients lists at market if you were to use the Sell ALL button.
When you go to market to sell and you want to use the non-ingredients (for me) list to sell, if for some reason you did not want to sell something showing up in the list, there are other selling options you could use and check boxes on all of those products. For example, when using that list and a check mark is added on a product, using Sell Selected instead of Sell ALL would sell anything with a check mark, but not the products where the check mark was removed.

I meant if I deselect a product from the service facility?
for example Peach Slices, if I deselect it from the fruitstand so it doesnt use them until I have a decent stock. will it then become a non ingredient for me?
