Yes the fertilizing for trees and flowers does expire after about 10 days. The only thing the fertilizer does is give you 2 boxes per tree or flower instead of 1. So if you keep enough of each tree on your quest farm then you can harvest more trees or flowers as needed if they are no longer fertilized. Not being fertilized does not defeat keeping them ready to harvest for your quests. It just means you may have to harvest more trees or flowers than you would have had they been still fertilized.
