I only get that message on one of my coups, always have and I do NOT own the harvest all for the animals, I'm not that lazy lol

It is very annoying but just another click to be done in a game of clicking

The pop up you are getting is because of the new harvest all tools. When you use those you get a pop up telling you how much of each item you got.
