I moved your post to the thread about Animals.

If you harvest every shed one by one then only the animals inside them are harvested.

But if you have the tools to harvest all sheds in all farms by clicking Harvest All button at the top of your Facility Manager, then all animals inside the shed and on the farms are harvested.

Only one thing to take in mind is to not have lot of animals on the farms and it could be too difficult to load those farms.
